He's still in there, somewhere, a part of Heller's body. And considering how freaking powerful Alex is, he's probably a huge part of Heller's body, making it far easier for him to be able to retake it than any normal human or Evolved. Even when Heller was about to defeat Mercer, Mercer didn't show surprise. He didn't complain, and neither was he incredulous. Remember, this is the same guy that went on a soul searching journey after P1, and got let down over and over again by humanity, suffering heartbreak after existential heartbreak.
About something he has worked on for such a long time? Do you honestly believe Alex Mercer is the type of person to give up on what he wants? He searched forever to find Karen Parker and get his revenge on her. He sacrificed himself to save New York from a nuke. He had to have known, that regardless of whether or not Heller was able to defeat him, that he would still have a way to continue working towards his goal. My last point: Heller and Mercer share the same virus.
They have the same exact chemical makeup. They are the same creature. Alex literally gave Heller a piece of himself. There are no reasons why their bodies cannot meld together or consume each other.

Notice how Mercer can control the majority of the infected, and how the stronger Evolved like Heller can as well i. Pack Leader. Because Mercer consumes the Evolves that are on his side, which grants him more power, but Heller was still able to beat him, that means he is more powerful than Alex and other Evolves combined.
Thirdly, Heller is a bit older than Alex, and he was a military sergeant, which means he has more combat experience. Finally, although they have similar powers, Heller's weaponry are more offensive than defensive.
Mercer has armor, James doesn't, but the game company replaces the armor with a better shield Mercer's shield can be broken, but Heller's cannot, and able to reflect more harmful weapons.
Moreover, the game company also substitutes Mercer's muscle-mass power to tendril power. Muscle-mass boosts Mercer's attack damage and throw damage and range, but tendril has more purposes.
It is able to keep huge infected such as brawlers, goliaths, in place, it can damage a victim, while damaging or even killing other enemies around. So overall, tendril power is more useful than muscle-mass. AS someone with an impressive record in the leaderboards if i do say so myself , there is many things in P2 that heller does that Alex does not, like killing a Goliath multiple times and later spreading out the tendrils to Mass-Consume all the infected.
Those feats aside, Heller kilsl Mercer even after mercer absorbed all the "evolved" to give himself more strength for the final fight. But many forgot thats alex told that he can regenerate himhimself by his blood like he did in the first parts ending ,so heller did not consume the hands of alex at the last fight so there are chances that he may not have been dead Or may be that he may turn heller into himself.
Mercer made a mistake playing with his feast. Later on when he tries to consume him he is unable to. Heller obviously became far more powerful that Mercer expected him to be.
Later on Heller is able to kill Mercer. As silly as it looks, if Mercer didn't play with Jimmy, he would've lived. I don't know if this was Canon but my hypothesis is that Alex evolving sense the end of prototype one made him more powerful then when he made Heller it created something of Alex's level instantly to start off then Heller kept building upon what Alex created basically making like the cover of the game suggest a god a near unkillable being because it was a completely new virus something more than the last Wich was controllable because it was still Heller inside not like Alex who died and came back and like other viruses and in the lore they made many strains so this was a completely new strains Wich was more potent.
Heller is a human with ideal genes mutated by the Mercer Virus. It is the original virus itself taking a physical form, Replicating it to a 'cellular level' according to 'Mercer'.
This makes it quite apparent that the Mercer entity will eventually be outgrown by the humans it infects since they have DNA for the virus to play with while 'Mercer' is just the original virus and can only develop up to the limits of the original, Unevolved virus.
The danger here is exactly what happened - one grew too powerful too fast and the Mercer entity simply didn't have the means to dominate it any longer. S the Mercer entity mimicked a guy with the scholarly brain of a dead scientist. Heller is a brute. Both show, 'Mercer' is clearly much smarter than Heller, But Heller is far more aggressive in combat. This matters in a fight.
During the final boss battle with Alex, he uses barely any of the powers he had in the first game, like the muscle mass or the full armour. In fact, if you use the wrong weapon against him, he'll correct you on it, advising you on how to beat him. Like Kesssler to Cole McGrath in Infamous, he chose to lose the final fight, since he knew Heller would take his place one day, since he too was just an aspect of the Prototype. To this day, I am still confused as to why Alex Mercer lost the fight.
He used a very limited set of his powers, And seemingly, In comparison to the power that we've seen him use, Decides to become much weaker than he should. And when we say he was given powers, boy do we mean it.
Your character in Prototype 2 starts off 10 times stronger than your character ends up in nearly any other game. Right away, we were running up walls, throwing dumpsters at helicopters and slashing apart waves of enemies. In fact, we were so powerful right out of the gate that we had problems picking out which skills were new and which ones Mercer flaunted around in the original.
Could we flying kick a helicopter to death in the original game? Could Alex Mercer slam the ground and destroy everything around him with powerful spikes? We just couldn't remember. Above: We could turn him into a bio-bomb and throw him for hilarious effect. Controlling Heller is an absolute blast. The sense of power is damn near unparalleled, and the abilities the game threw our way made for a tremendously fun time.
He might not feel all that different from Mercer right away, but he feels different enough to make things feel fresh. Both characters are infected with the same virus, and viruses mutate.
